The Problems of Free Will and Morality

Many religious people often when confronted with the absence of God in the face of immorality will say that God allows free will and henceforth will not get involved in the activities of man, the problems this argument faces are as follows:

-At many points in the bible God repeatedly goes against free will e.g. Sodom and Gomorrah, the flood etc.
-Whose free will does God value more in any situation, for example someone getting mugged on the street, does God value the free will of the mugger or the free will of the victim more?
-Many people do not have free will, this is evident from people suffering from forms of mental illness or any other condition that affects personality or behaviour in the brain.
