I've heard this claim a few times but only really from the modern feminist-type crowd (what you might refer to as SJWs typically)
I suspect that it is only this group that feels unwelcome in the atheist/skeptic community and that it is based on their ideas being challenged by the skeptics in the community rather than any actual misogyny, chauvinism, or harassment.
I don't reject that the community probably has some bad apples... but I question whether or not there are any more bad apples towards women than in other communities.
Thoughts? I have passing knowledge of things like "elevatorgate" and the Shermer rape allegations for example, but that's about it.
