Restore erases the presence of an internal drive?

Posting this here in the hopes one of you tech gurus can help me figure this out; I've been having some problems with my computer lately, so I decided to take it in to the Geek Squad people to see if they could fix the issues. Apparently I had a couple of viruses that had escaped my antivirus software and there was also some sort of operating system error that caused the pointer for my mouse to disappear from the screen occasionally, but they assured me that they would be able to fix the problem if they did a system restore, and while all my installed software would be uninstalled, my documents and such would still be protected.

For reference, I own a Toshiba Qosmio computer with two separate hard drives; each with a terabyte of disc space. Well I got the computer back yesterday, and I intended to reinstall as much of my software as I could last night, but for some reason, only one of my hard drives is showing as being present on the computer; the C drive. The other drive is not registering at all. Plus, unlike their reassurances, my documents and pictures and video have all disappeared; thankfully I had them backed up to a separate, external hard drive before I took it in to Geek Squad, so at least I haven't lost all my photos and documents. Is there some reason a system restore would have deleted access to an internal hard drive that I'm not aware of? And is there a way to restore said access? I was planning to take it back to Geek Squad to ask them, but I thought I'd see if you technical people might have any answers first, so... help?
